The Laboratory of Biosystems Dynamics (LBD) of the Faculty of Medicine and Health Technology of Tampere University is looking for a Doctoral Researcher for a project funded by the Sigrid Juselius Foundation.
Some bacteria are able to tune their internal processes in order to increase their survivability to transient exposures to antibiotics, even in the absence of resistance mechanisms. Once gaining antibiotic ‘tolerance’, bacteria can cause chronic and recurrent infections and can more easily acquire resistance.
This project investigates bacterial genome-wide expression programs that provide antibiotic tolerance, in species such as Escherichia coli and Klebsiella pneumoniae.
Our group is multi-disciplinary, combining theoretical methods from Bioinformatics (RNA-seq and DNA-seq analysis, biological databases), Computational Biology (stochastic and analytical models of gene expression, etc.), and Signal Processing (machine learning, image analysis, etc.), with experimental methods from Microbiology (RNA-seq, synthetic biology, etc.) and Single-cell Biology (flow cytometry, microscopy, etc.).

Job description:
We are looking for a Doctoral Researcher with a background in Computational Biology / Bioinformatics / Signal Processing / Biophysics / Biomedical Engineering / Biotechnology, or equivalent.
The PhD student will join an international team that uses new strategies to study bacterial transcriptional programs providing bacteria with antibiotic tolerance. Also, the team has several national and international collaborations with, e.g., teams from Finland, Sweden, USA, Canada, Portugal, UK, India, etc.
Figure 2: Our laboratory produces most of the experimental data that will be analyzed by the applicant using advanced techniques. The models will be based on information from the measurements and databases, etc.
Requirements:
The ideal applicant has completed a bachelor’s and a master’s degree in one, or more, of the following fields: Computational Biology, Bioinformatics, Signal Processing, Biophysics, Biomedical Engineering, Biotechnology, or equivalent. Success in studies is considered an advantage.
Basic experience in cell and molecular biology laboratory techniques is not required but will be seen as an advantage.
Experience with RNA- and/or DNA-seq analysis are strong advantages. Experience with scientific illustrations is also a strong advantage. Preferred programing languages are MATLAB, R, and Python.
Finally, the ideal applicant has high proficiency in spoken and written English.

The starting date is 1st August 2025 or later, as mutually agreed. The position will be filled, initially, for a fixed-term period of 9 months. A trial period according to the Employment Contracts Act applies to all new employees.
The salary will be based on both the job requirements and the employee's personal performance in accordance with the salary system of Finnish universities. According to the criteria applied to teaching and research staff, the position of a Doctoral Researcher is placed on level 2-4 of the job requirements scale. A typical starting salary for Doctoral Researchers is approximately 2650 EUR/month.
The LBD is an interdisciplinary, international group with expertise in Systems Biology, Single-cell Biology, Microbiology, Bioinformatics, Signal and Image Processing, Cell and Molecular Biology, and Biophysics, with 15 years of experience in pursuing original research topics. The laboratory has state-of-the-art technology for live, single-cell and synthetic biology studies.
The project will be executed within a team with a collaborative and positive environment. Our aims are to find answers to original scientific questions and to improve our scientific skills.
Former Ph.D. students have become postdocs in Harvard, Oxford, Boston, Paris, Helsinki, etc. Some are now University Professors and lead their own research teams, some work at high-tech companies in the USA (e.g. Google), England (e.g. Qiagen), Germany, Finland, etc., and some opened their own companies in Brazil, India, etc.
Our recent projects have been published in top level journals such as N.A.R. and Science Advances (Scholar), focusing on genome-wide studies on bacterial stress responses, new libraries of synthetic genetic circuits, and new empirically-based stochastic and biophysical models of gene regulatory mechanisms, among other.
Our laboratory and offices are located at the new building at the Kauppi Campus of the Faculty of Medicine and Health Technology of Tampere University.
